The West Londoners had demanded £120 million, along with specific payment terms, for the Argentina midfielder after City emerged as a potential destination.
Manchester City and Real Madrid had both shown interest in Fernandez, but neither club made an offer before the cut-off, leaving the 25-year-old on course to continue at Stamford Bridge for the 2026-27 campaign.
Chelsea’s position is significant given Fernandez remains an important part of their midfield after joining from Benfica in 2023.
The club’s official profile confirms that the Argentina international signed a long-term contract after his move to west London, expected to run until 2032.
City’s interest had intensified amid uncertainty over Rodri’s future, with Barcelona pursuing the Spanish midfielder and City considering potential midfield reinforcements.
However, City boss Enzo Maresca indicated earlier on Friday that he did not expect the club to complete a deal for Fernandez that day.
Fernandez now looks likely to remain with Chelsea, with reports indicating the club does not intend to consider a January sale.
His retention would provide new manager Xabi Alonso with an established midfield option as Chelsea prepare for the new season.
Fernandez made 36 Premier League appearances last season, scoring 10 goals and registering four assists, underlining his importance to the side.
