Nathaniel Brown marked his competitive debut for the Bavarians with the opening goal in the 28th minute, finishing after a fine move involving Michael Olise.
The Frenchman then doubled Bayern’s advantage just before half-time with a composed individual effort, giving Vincent Kompany’s side a deserved cushion.
Dortmund improved after the break and Fabio Silva pulled one back in the 75th minute, but Bayern held firm despite late pressure.
Ramy Bensebaini was sent off in stoppage time, while Manuel Neuer produced an important save earlier in the half.
The victory gives Bayern their 12th Supercup triumph and a perfect start ahead of their Bundesliga opener against Stuttgart next Friday.
